Make sure you have 'Pay Later' Column set to 1 and Status column set to 'Pending' for the contribution rows that are pending from pay later. If you don't have status column that its set as Completed by default

It depends highly on the membership amount you display on the contribution page. If the amount is 0, there is no pending state needed and contribution directly gets set to Completed.
So, I think you should check the Minimum Fee set for the membership type you've selected on this page.

This is a configurable option in the event settings. Go to Events menu » Manage Events, click Configure menu » Online Registration next to the event in question, and put a "0" in the "Pending participant expiration (hours)" box to disable this. See screenshot:

Since "Pay Now" is not the default for CiviCRM I would check to see if Word Replacements has been used to rewrite this. Admin > Customise > Word Replacements ie ../civicrm/admin/options/wordreplacements?reset=1

Create a Profile that has the Fee Amount field for Participants.

There is a fix (work around). It is only needed for users on Joomla. And that is the java fix- Go to System Settings / Resource URLS. Change the path for CiviCRM Resource URL to be /administrator/components/com_civicrm/civicrm/
Forgive me if the question seems obvious but this sounds like what I had initially reported as a bug on JIRA in https://issues.civicrm.org/jira/browse/CRM-17214 but it turned out to be a slight change in behavior between versions.
